I think the point is to add the text to the html version suggesting it is a convenience, and that readers use the pdf version with line numbers to file comments.

I'm having trouble understanding what use line numbers would be in a format that allows you to change the text flow when you re-size your browser window. For example, take a look at this very nice looking spec:
